For example, instead of running it from Applications or Downloads, where those folders are treated as the parent directory, we run it from a specific folder called 'Aurora' placed into one of those folders?

I find, if i try to do this, Aurora no longer works.

The default path is already nested: ~/Downloads/Aurora
Could it be that you extracted the zip file yourself and it created a sub folder and you picked the parent? I.e.:

~/Downloads/Aurora/Aurora/Aurora.exe

but you just picked:

~/Downloads/Aurora
