Yes, this I know, as I had just blitzed Saudi to check if it had worked, no dice. It did let me select/confirm the skills to specialize in and works as normal up until you select more than 3 Specializations, at which point the skills are highlighted(highlit?) as being specialized in, but you can't put points into them. What I haven't done is put points into each skill as you Specialize in it, if you know what I mean.
That is, Select the skill(in Specialization Menu) -> put points into it -> select next skill(in Specialization Menu) -> put points in, etc.

Also I should note that perks with a requirement of 99 are also unobtainable, in addition to Deadeye. The Man Who Knew Too Much, Investigator, and Unlimited Minutes are not technically implemented so even if you set the value to 1 and do what the description says, you won't acquire them.
Hey, no prob! It's a start at least. Meh, it'll get figgered out eventually, guess we'll just have to keep at it. What I've noticed happens as what appears to be a side-effect of the previously mentioned edit is that when you get to the Specialization screen you can remove ranks from skills. Actually, now that I think about it, for all I know you can do that anyway.
i'm pretty sure the number of specializations is hard coded into the game. When I was looking it up, there are 3 bytes that are tied to specializations. The number of specializations you select is not a counter like in other games, so I'm pretty sure we're stuck.
So I am level 1 with all skills at 10 and about to do the tutorials and I go to parker's stealth course , the Disable alarms are very hard with 12 nodes to connect and I find it hard to manually bypass within the alloted time, same with picking lots .
My first play through was a Field agent/spy on easy and it was nothing like this.
