Regarding the Mega Trainer 1.1, Unlimited Health, Super Damage, Sup....

Will the Mega 1.1 Trainer work with the steam version of Batman: Arkham Asylum.

I haven't tried it but from all accounts no. Look at the GOTY Trainer request thread.

Yeah this trainer works with the Steam version of the game. Just make sure you have it in Administrator mode.
