Possible issue with shared routines. I don't have the game, but such kind of games have shared routines (Same piece of code for all teams), so the trainer would give the effect to all the teams if not made properly - And I think this is not the case of CH trainers, I wonder why this trainer has (As reported by you).

Well, I never use a cheathappens´ trainer for any Football Manager, but I had use other trainers I found in other websites and I remember that all of them did the same, so I think HonestGamer is right. It was horrible because when I executed the trainer to upgrade the stats, it upgraded all the stats of all players in the game to the maximum, and when you play a match, the goalkeepers kick the ball from their own goal to the rival´s one during the whole match XDDDDDDD. From my point of view, I do not recommend to use trainers for that kind of games (I mean football managers as fifa manager, FM manager, etc.), unless the only thing you want is to use the add money option (this is the only interesting option those trainers have in my opinion). The best thing you can do to upgrade your player´s stats, from my point of view, is to use google to find websites about different methods of using the player´s training options those kind of games have, or use a savegame editor (I think FM Manager has it´s own database editor within the game´s directory).
