Ok, I headed out with Knuckles to kill the stalkers, but I don't where he is now so I can talk to him. Any help would be appreciated.

You DO NOT kill stalkers! Just go there and tell them what bandits are planning to do.Then help them. Its one way to play the game, but its not the only way.
