Using the retail v1.01 trainer on a Win 7 x64 PC. I'm not using the noCD EXE (but can if this solves the problem).
I'm not sure which option or combination is causing the problem, but if my character or party member suffers a negative effect (like being set on fire, stunned, or knocked down sometimes) then it's permanent even if the effect's timer says 0 seconds or refuses to count down.
The options I activate are: 1-Health, 2-Mana, 3-Party Health, & 9-Instant Cooldowns.
If it's the instant cooldowns, I can live without it. But hopefully someone knows which option or combination is causing this trainer glitch. It didn't seem to do it earlier in the game but at the signal fire mission in the tower after becoming a Grey Warden it happens...even if I get hit by a fireball while crossing the bridge to the tower.
Any ideas?
I forgot to mention that yes, I tried the *-Remove Spells in the trainer and it just highlights the effect icons or makes them flash. Annoying since it's persistent across levels. Oh well. I'l try reloading an earlier save in the meanwhile.
Actually the problem seems to stem from the stealth option. You didn't list that as an option you use though. If you merely forgot to mention it then turn off the stealth cheat.
I use only the same options with the same windows version with no problems.

The problem you have there reminds me of a bug that comes with the Soldiers Peak DLC if your a mage and grab the 2 extra abilities and then use Blood Grasp (mages only) you end up with the blood grasp Icon being stuck in the effect window until you get yourself knocked out, since gettign knocked out automatically clears all effects from a character

No, not using Stealth (since I'm only getting close to adding the rogue NPC now).
However, I think I have it fixed.
Just to be on the safe side, I grabbed a noCD even though I bought a retail box. Then I just avoid using 9-Cooldown on the trainer.
It seems to make sense that if cooldowns never time out that negative effects (poison, fire, rooted, etc) wouldn't cooldown either, right?
Oh well, the trainer works great now. Thanks for checking in all the same.
I've always used the instant cooldowns, and never had this issue. However, when I accidentally turned on the rogue option (was typing on a web page) I had the 'burn' debuff on me permanently...had to kill myself to finally get it off. I've since customized the trainer (CH rules!) to put the rogue stealth option on a key I never use, so I won't have this issue again!
At present, I am having a similar issue with negative effects. In particular "shred." However, my PC is neither Mage nor Rogue. He is a Human Noble Warrior. Disabling the instant cooldowns has done nothing. If anyone has a fix for this it would be greatly appreciated.

Having the same problem with my elven mage. He has a negative effect of War Cry active, the timer stays constant at 20 secs. I then used the trainer * command to remove spells, and now War Cry is at "-0" ... still perpetually active.
