No you cannot. There is no story mode for the chaos characters. They are only there for the enjoyment of additional characters to level and play in other modes where they can be used. Same with Shantoto.

actually u can. tho not their actual story. finish shade impulse and beat 5 cosmos sider stories and then u will unlock distant glory or something for the cosmos guys. beat all 10 of the cosmos peeps stories and u get distant glory for the chaos side.
