They're not dead. :]
They just got knocked out by the emission , then the molonlith kidnapped and brainwashed them.

well in my ending this thing didnt happen .the stalker just got shocked and then just gone death and it finished . u mean there is more than one ending?

In both games there are numerous endings. I mean, a lot. Like, a whole lat.

The one he had was the "true" one.
