The best way I have found keep your trust level high on both sides is to do only JBA assignments in their HQ. however this will severely hamper you getting some upgrades for your equipment. If your trust is to low on both sides then you cant beat this mission. You may have to start all over word of advice if you don’t blow up the ship it is harder to take down the JBA in the last level. Instead of you getting your equipment from a JBA member you have to fight your way to the armory with no weapons! I wont tell you who helps or how its changes the ending of the game I do not want to spoil it for you.
