If you use the console cheat at any stage of the game, for some reason maybe something they built in possibly for debugging or what not. You will no longer earn Achievements, other than maybe the ones with how many hours you played or a few others. The rest will be locked so you cant get them, like unlocking the stages and such.
At the moment this has been tested and worked, if you re-install the game after removing it, and play normally, and just use the trainer only and not the console you will earn the achievements.
Note: not sure if the badge cheat in the trainer will effect the achievement gain, since you get the Joker Badge along with it. Since Supposedly if you get the Joker Badge your game save is flagged and you wont get a lot of the achievements because of it also o.O.
Badge = you earn them as progress and finish goals in space, like do 150 missions.
Achievements = are global you earn them by completing certain goals, at each stage, like finish cell stage in 8 minutes, or survive in creature stage on hard mode. (Sporpedia->My Stuff->Achievements)

Not completely true even when not cheating at all achievements do not always work, that has been confirmed by Maxis and EA and they are working on it

do the achievements actually do anything? doesn't seem like it to me.

its just for personal fun, and as a bit of a competition, to see what you can do, and what others can do.
does anyone know, if the camera-zoomout-to-get-parts-from-skeletons-in-creature-stage stops the achivements as well?
its so fast it can do an infinite loop in thirty seconds!! =)

I imagine it was built in for the inevitable 360 and PS3 versions - achievements and trophies.

do all "new generation consoles" have those achievements? isn't there any other thing to keep a certain degree of replayability? like "unlockable new clothes for your fighters" or something?
i think this is a rather poor direction for console-gaming to go in . . .

mixture of "sandbox gaming", rts and "third person eater", depending on your style of playing.
