Yes they dont register in you Pokedex if you insert them directly into your party or the storage box because you have to recieve them from someone(which doesn't exclude the mining museum) or find them in the wild but if afterward you use the mining museum code above you will have the data in your Pokedex. I had the same problem with the code i made for an Arceus placed directly into my party and it never entered the data to my Pokedex. you have to get them from somewhere inside the game like in an ingame trade with another trainer, a wireless link trade with a friend, the GTS, in the wild, or from the mining museum where you have the fossils revived.

just wondering has it ever happened to anyone else where you get the Member Card from the guy in green in a pokemart yet the door wont open to the room? because i have been trying to get in for a while now..

As the guys before said that just having them appear won't add them to your Pokedex. Well what you can do is:

A:}Use an Event Code and catch the Pokemon in Platinum that way, it should be added to your Pokedex.
OR
B:}Trade them to another game then Trade them Back, that should also add them to your Pokedex.

You might have to have the National Dex in order to get Darkrai through the event, Though I'm not sure 🤔

How do you make a modifier code?

You don't have to go anywhere. It's a Wi-Fi event. Starts April 20-May 12. But if you can't wait April 19-April 26 at Toys'R'Us there will be an event as well. But if you can't Wait that long either than use the code I posted in the topic I linked to above.
