Always when I try to get my building to lvl 3 from lvl 1 it gets stuck or at 3 or at 2 but doesn't

You mean when you use the trainer or what?

If that's what you meant, then try click away from the building (so you do not have it targeted) for awhile and then reclick it. I had the same problem with upgrades on the units until I started doing like this.
