The old save games DO work.
They are just named differently!
Check out the app data -> ubisoft -> savegames folder
your old saves should still be there names as xxx.hdr, xxx.map & xxxx.sav if you create a new account in your retail version a yyyyy.sav - where yyyyy is some random number - is created.
Now, copy the number and remove or rename that sav file. Then rename your old hdr, sav & map files to that number and the save game will work.

They (the old savegames) do work, but you risk getting the Jerusalem error on them.

Loaded up my old save games per renaming the files above and was able to get into Jerusalem and start the mission there with no problems.
