Black & White 2 would be one suggested game which contains similarities to Dungeon Keeper and Evil Genius. However you don't start as evil, you basically choose to be good or evil by the actions you do and all your terrain, Pet, worshipers and buildings will reflect your alignment. It may take a while to get the hang of it and the start forcing tutorial(unless you download patches and press escape during game) can be frustrating(important though) its an awesome game.
In Fable: The Lost Chapters too you can choose to play either as good or as evil. The effects of your decision (good or bad) has a major impact on the game. Choose good & a halo appears around your head, which becomes stronger as you do more good deeds. Choose evil, & you grow horns. Even in the cities you visit, people cheer you as you walk in the streets when you are good, & if you are evil, they act scared around you.
This isn't the same type of game as Overlord or Evil Genius, but you can play as evil in this game.

Force Unleashed basically has you play as the Sith the entire game. Mass Effect has a karma like system to it, to a small extent. So does Dragon Age, which I really enjoy. I know Sacred has a good/evil choice to it, there's also another RPG out that does that, that I can't remember the name of for some reason. Also, of course there's the sequel to Overlord. But I found the Overlord games a bit boring. Can't really do anything freely.
