I just downloaded the 1.71 trainer, but am not having any luck in getting the F2-F5 keys to work as they are already mapped to other functions. I checked the FAQ, and the THQ site to see if there is a way to remap, but can't find anything.
Does anyone have an idea of how to remap keys?

I don't know that CoH has a way to re-map keys. We've been using these same keys in the trainer for several different revisions now and it hasn't caused a problem. I would look for a different solution to your problem. Antivirus maybe? Vista administrator/compatibiltity mode maybe?
