You become the champion and the boat in Slateport to the Battle Frontier will take you to the Battle Frontier. The professor will also reject May/Brendan from entering the champions' room. I laughed at that part.

You end up back in Littleroot Town and your mom will ask you what color the pokemon on the tv was. Answering red will put Latias in the wild and blue will put Latios. You also get the national dex from Prof. Birch.
