Nope, rename the executable's extension then. For example:
dragoncommander.exe to dragoncommer.exe_

Hm. It still doesn't work. Doesn't look like it recognizes the game at all.
Hmx2. Looks like the new patch for gog added another executable for autopatching. DCapp.exe. If i run that one i get this message in console: <22:54:28> [PROCESS]: Found DCApp <22:54:28> [PROCESS]: Closed! <22:54:30> [PROCESS]: Found DCApp <22:54:30> [PROCESS]: Closed!
Running the standard .exe and nothing happens in console at all.

The process is called: DCApp.exe Have you send me THIS executable? If not then please do it again.
