as for the in game menu settings, I'll take a ingame print screen shot and post a link here afterwards!..

I use that setting vertical sync use the 3d application settings for all my other video games and never had a problem

If so then you have somehow switched on Nvidia Vision Stereoscopic settings.

the 3d affect is only happening during the cut scenes and or tutorial not all the time, and you can skip those cut scenes, a on screen xbox button controller display button of what button to press to skip them is in the bottom right corner!..

I'm using the Xbox 360 controller for windows and it's a steam game PC digital copy

there was game lag during the cut scenes and tutorial when vertical sync was set to use the 3d application settings I've sense turned vertical sync on in my NVIDIA control panel,

I set texture filtering quality to performance in my NVIDIA control panel

Should I use directx 9 instead?, some of my other games use directx 9

As said check in NVidia Control panel under 3d Vision tab that it isn't turned on.
