For something like MOO, I'd recommend Galactic Civilizations II.
For a modern sub sim...Dangerous Waters is probably the most recent and best. Frankly, I still play Red Storm Rising.

Space Empires IV, although not graphically amazing the game play is vastly superior to the other similar titles and massively moddable. The Gold/Deluxe version of the game comes with a lot of mods already to play with.
And coincidently, gamersgate has a system called Void, which allows you to play a title for free as long as you watch a 60 second video each time you play, and one of the titles is Space Empires IV.

The original Masters of Orion one of my all time favorite games. Wish I could get that one to work =/
I would also recommend Galactic Civ II. Also Sword of the Stars (the first one, not the buggy second one) is a good game. Though not really like the MOO games Sins of a Solar Empire series is a very good.
If you want to play MOO you can get it from gog.com (Good Old Games). They sell old games that run on Windows XP and Windows 7. You can get the MOO pack, Moo 1 & 2 for $5.99 from them.
