The only time Shepard even comes close to a reaper artifact, is during Arrival DLC. However, they can't assume everyone played that. Then again I guess they could. Since Liara is the Shadow Broker, even if you did not play LoTSB.

The story as ive said before.. is that
Jack Harper was a member of a special intelligence unit for humans, called Cerberus and he had 2 other members, a friend Bill and Eva Core (yes as in EDI's new body eva which was modelled from the human Eva). As you may guess Jack Harper is the Illusive Man's real name.
On Shanxi there were on an operation to take out an advance Turian Scouting party, which they did and captured a commanding officer. They used the officer to split the main Turian camps forces and then took the rest by surprise which was led by a Turian called Desolas.
Jack and Bill went inside a cave they were guarding, to find a Reaper Beacon (not Prothean) and Bill got close and was being electrocuted and Jack tried to pull him away and was caught in it also. Bill died and Jack escaped with injuries. Later they started to manifest and give Jack more powerful eyes etc.
During the wait though he was captured by Desolas and took elsewhere while in a coma, when he came out of it the war was over and he was to be returned. He met Saren at this point, and Saren is Desolas' brother. Long story short, fighting.... Jack kills Desolas, Saren kills Eva, Saren ****ed off with Jack and humans, Jack becomes more mechanized. Goes into hiding from Saren, becomes the Illusive Man and heads up Cerberus.
Gets corpse of Shepard uses reaper tech to bring him back. Hence why all the scaring is like it is with the bright lights from nano-machines etc. And as said before in another thread, in ME2 if you go Renegade your eyes become mechanized also.

Forgot to mention Bill didn't die 100% he was turned into a Husk.

The Comic Evolution - changes the story that Bill kills Eva as a husk (but a self aware husk) and Saren kills his brother Desolas by blowing up the lab he was in.

I dunno. The whole indoctrination theory just doesn't vibe well with me. For all accounts throughout the ME series it's stated that indoctrination takes quite some time for it to take effect, being subtle at first.
If the ending sequences really just were an indoctrination hallucination why the hell didn't sovereign just use that in ME1 during the Citadel account to hold Shepard away from the controls.
I don't know there's a lot of speculation out there but the endings just don't make sense to me, no matter how you put it
The dreams shepard has been having, other small things through the game, and what happend during the long period with cerberus before he woke up again, did he get exposed to some of the reaper tech by the illusive man.
The more i think about the 2 endings where you in a sense surrender your life you are theres too control you are indoctrinated, but the one where you say go f... your selfs synthetics you wake up on the ground in London that makes me think hmm might be something to this theory.
