My USB keyboard and mouse work all the way until the log in screen, and then they literally just stop working. I've tried every kind of safe mode / VGA, everything I could think of. I'm desperate. What can I do?

Unplug ever USB device you have, except the keyboard and mouse and reboot into windows, then add each device until it can't add it.

Sometimes bad/unrecognised USB devices have a habit of stopping the rest of the USB hardware not to be seen.

    Nothing doing.
But while I was snooping, I realized that the keyboard is not a USB keyboard, and it does work at login. The mouse is still a USB though. Still, I need a mouse to get past a pop-up upon login.

    EDIT:
For now, I'm just running a pendrive linux distro. The problem lies with Windows (I think it's in the registry files). My mom can hardly tell the difference, and after spending hours already on it today, I'll probably just call up an IT friend of mine to come and see what he can do. Thanks for trying though. I'll update this with what the bug was after it's fixed.

Sounds like a screwed Windows install. Are you running Vista? That happens a lot with that POS system. It might also be something you recently downloaded, like a free YouTube ripper or something. Those things come with viruses and other sh*t nobody likes.
Since you've mentioned that you're running a Linux install, you can try using AVG Linux version to scan your hard drives to see what's going on in there. Chances are it is a few screwed up DLL files, and if that's the case, then there's no option but to reinstall good ol' Windows. If you're a student, you can probably get a free copy of Windows 7 Pro from your college as an ISO (either that or it's exclusive for Foothill College).

    What kind of pop-up?

And it is very unusual to lose all keyboard and mouse functions, especially now that you informed us the keyboard is probably PS2 connection.

Before booting into windows, press F8 after the BIOS screen to get a set of options, choose safe mode and try there..

If the mouse and keyboard works in safe mode it could be a virus or something went wrong with accessibility settings which can be changed in safe mode through the control panel.

Oh yes also, if you're looking for a good security suite, I recommend Kaspersky Internet Security. It's a ton and a half better and faster at legitimately catching everything that's bad on your computer and actually tries fixing it. McAfee is slow and buggy (at least when I used it back in '07) and Norton is just crap no matter what Symantec says. Avast is free, and even though it scans and finds everything (and I mean, literally, EVERYTHING) bad, it's slow and all it does is delete, delete, and delete more and more, thus it potentially could acccidentally delete something important to the Windows OS. And my favorite: every time it finds a virus it stops the whole scanning process. Meaning that if you have 7.5tb of hard drive space with more than half of it filled up, you probably have to sit in front of that screen for several hours, if not days or even a week.
tl;dr get Kaspersky Internet Suite. Fry's often gives out a rebate to get it for free, so it's a hella good deal.

[and yes I say 'hella'. I live in California. Get over it.]

He said he tried booting into Windows with Safe mode and VGA mode already.

But not with all other USB devices removed.
