I know they are all clean. But I've always wondered why some set off anti-virus warnings, while others don't.

It's up to the company/ producer of the antivirus. Some companies have really strict rules while others not.
It's time to play the game!

It may be true, some companies do not allow code injection therefore it may endup alerting the user. The thing I don't understand I use the same antivirus program but only some of the trainers cause a warning.

Also for this game latest trainer was working yesterday but not today. Yesterday it didn't cause any warning, today anvirus program deleted it, denying any access.

Viruses scanners employ special algorithms that analyze a file's behavior. Since trainers act similarly in terms of modifying memory, some of these algorithms set off alarms in AVs. A good AV has an engine that can weed out false positives like that. Some AVs decide to not change this for one reason or another.
    Your bitterness, I will dispel
