I will need to experiment more with the trainer options one at a time to make sure it doesn't do it again but letting you know now from my first use of trainer. I'm using Win7 H.P. SP1 x64 in DX11.
In other words, TURN THE OPTION BACK OFF immediately after you have used it for it's purpose. If you turn on an option to shorten building or other things and leave it on after you are done doing that, the option is still functioning when you mouse over other things or move to the next turn. many of the functions in this game are SHARED and the game will crash if you turn on options and leave them on while doing other things other than what the option is intended for-
I did read through half of the posts here on this mega trainer and have read the rest today where people reported them having a problem with unlimited movement because they didn't turn it off. As correctly pointed out by yourself Caliber, TURN IT OFF as soon as you've finished. I tried this at the end of my session and guess what, no problems. Its very clever how you've made this trainer to minimise any problems from either us or the game accepting the code injection, and making it so the AI doesn't use your cheats too. Brilliant work
